The difference is just the missing discontinuity at the start of the file. But it definitely happens on more than one .mkv file so it isn't only one specific file but more likely to do with the way the mkv has been put together. Reload to refresh your session.

I just tried the same, simply doing a ffmpeg -i rpi-issue.ts -acodec copy -vcodec copy rpi-issue.mp4 The generated file shows the exact same distortions on the Pi which the original ts-file
